Dear Stefan,
if you right click on the BER Analyzer and select Component Results…, you should be able to access the eye height and save it automatically by selecting the Export results to file in the Layout Parameters popup window. You may check the datasheet of the BER Analyzer as well using the right click, select Component Properties… then Help.
