Hello Quant,
The OptiFDTD engine uses the micrometer scale and it is not possible to change this to nanometer.
For your material question, if you are working with a Sellmeier material the wavelength is what is used in the equation to calculate the refractive index based on the coefficients you have given it so yes you should ensure it is set to the optical wavelength you are going to be modelling.
