Have a look at this project, HexN6exp.bpd. It has many cores created and placed by script. It could be done manually, too. In the Properties dialog box of each waveguide, the X and Z are vertical and horizontal coordinates, and the Y coordinate is in the field labelled Depth. The claddings can be made using other fibre profiles with the cores on top of them.
